To ensure the holes will not meet at the bottom, the sum of the distance from the edge of the thumb to the center of the balance hole and the pitch must equal 2.5". Simply pitch it away from the thumb hole.
For example: Hole center is 1" from edge of thumb, 1.5" of pitch is required. Hole center is 2" from edge of thumb, .5" of pitch is required.
As far as size and depth, make sure it is legal regardless of where or how deep. I like to use 7/8 and 31/32 as standard hole sizes. And I go a couple of inches deep at minimum. I have gone smaller and larger depending on the situation.

Justin, please weigh in on this too, but- I think that most people have this predetermined notion that bore size and depth matters to the tune of how much material is removed. To some extent, if you are placing a hole that also returns the ball to 'static legal', this is true. I have a chart that came with the Hammer drill sheet back in the Offset 3D days that lists a couple of bit sizes and depths, and how much weight is removed thereof. I suppose it is important to know so that you wouldn't create an illegal static weight, but the important part is the hole itself changing the dynamics of the core.
